Public bug reported:

Ubuntu added downstream a patch that was pending approval upstream, so confined 
apps, Snap and Flatpak, could use native messaging.
The status today is that native messaging won't be implemented as part of the 
portal, but there is a proxy for that at: 
https://github.com/flatpak/xdg-native-messaging-proxy
The idea here is remove the patch from xdg-desktop-portal, and promete the 
proxy as official solution.
The proxy is already packaged in Ubuntu, but still is in universe.
I understand it's too late to enter in Resolute, but I think we can do this for 
the next release.
