One more note after having a think while mowing the lawns. Without diving into source code, the way molly-guard works is to put diversions in place for a bunch of the power commands, I am thinking by symlinks etc.
Going by the error message E: not a regular file: that it is not liking these symlinks on one file it is attempting to use/manipulate. While removing molly-guard it informs us that it is doing: Continue? [Y/n] y (Reading database… 154877 files and directories currently installed.)
