I don't know many applications that use this, I know that Thunar,
mousepad do not, but that config utilities (mcs-manager/plugins, xfwm4
config .desktop files) do. I think it makes sense to show applications
that are "cross-environment".

enough to enable it in the menu themselves ?"

This argument can easily be used in the other case :) If someone is
willing to have two environment set up correctly, he should be competent
enough to uncheck a checkbox in Alacarte.
