Hmm, I see that texlive-formats-extra depends on texlive-latex-base (>= 2007-11), so yeah, they need to be upgraded at the same time. I think the problem here is that during upgrade, texlive-formats-extra is unpacked before texlive-latex-base is unpacked (this is possible because dependency is only required to be satified when configure happens, which is after unpacking).
