This should be fixed in Hardy, as follows:

  * choose-mirror 2.19ubuntu1 no longer tries to check whether 
archive.ubuntu.com is reachable before asking for a proxy
  * apt-setup 1:0.31ubuntu5 (uploaded today) no longer worries about apt-get 
update failing during installation, which means that the security update 
warning will not appear

Instead, if security updates persistently cannot be downloaded, apt will
warn about this later via a desktop notification.
