Is "Detect outputs" enabled in compiz? Install the compizconfig-
settings-manager package, go to System->Preferences->Advanced Desktop
Effects Settings. In that application click on "General Options", then
the Display Settings tab. In there you should see the "Detect outputs"
option and it you should tick it. Does this solve your problem?
