I noted this issue also in Feisty. See here:
https://bugs.launchpad.net/ubuntu/+source/network-manager/+bug/110187/comments/3
I've not encountered the incorrect network connection to an unencrypted network
before, however I take your point on this matter.
Network Manager has come a long way since this bug was reported. Network
Manager has not supported anything other than "Roaming Mode" up until Hardy.
See here:
https://bugs.launchpad.net/ubuntu/+source/network-manager/+bug/110187/comments/7
This is essentially saying that once you choose "manual config" you're on your
own.
However, a fix has been released in Hardy for problems connecting to hidden APs
via Network Manager which I think will address this issue.
See Bug #50214
Or for Atheros chipsets see: Bug #208306
Can anyone with an interest in this bug report comment on this against Hardy
release or pre-release?
Thanks.

Wireless WEP keys in ASCII don't always work, where HEX does. Ubuntu connects
to another unencrypted network
