Created new user and that worked. Reset evolution settings for my account gconftool-2 --unset-recursive evolution
Re-added the accounts and filtering works now. So it works from a blank install but you might see other upgrade issue. Unfortunately I don't know how to restore the old settings. You can consider it closed I suppose unless there are others with the same problem.
