I dont know if I made it clear... but when you get that select app question if you select thunar as the app and then select always use this then all downloads open in their native apps, so downloading a zip opens in fileroller, a video in totem and so on. Rather than having to tell it over and over what you want to use.
If you accidentally set the app to a specific app like fileroller and tell it to always use that (as I did) then it screws your downloads up as it will try to open every single download regardless of file type in that app, to fix it you need to go delete the mimeTypes.rdf file as outlined in the link in my earlier post.
