For me, the reason for this was Keytouch. After removing it X shuts down 
normally.
When Keytouch was still installed (and was causing the problems), logging out 
caused my .xsession-errors to get filled with the following lines repeating

  PID TTY      STAT   TIME COMMAND
 5690 ?        S      0:00 keytouchd

I'll attach my xsession-errors for possible clues, in case Keytouch
isn't really the guilty one here.
