Can I just confirm that I'm going through the same steps as you, because
I can't reproduce what you're seeing.

1) Go to Places -> Connect to Server...
2) Select 'Service type = SSH', specify Server and Folder (in my case, I 
specify Server=192.168.0.1 and Folder=/home/chr1s)
3) Check 'Add Bookmark' and enter bookmark name (in my case, I enter 'chr1s on 
192.168.0.1')
4) Press 'Connect' and then authenticate by entering my password for the remote 
server.

>From this step, Nautilus opens up a window at the location on the server
which I specified (sftp://192.168.0.1/home/chr1s), so there is nothing
wrong here.

If I log out and back in again or just unmount the SFTP share, then I
can re-connect to it by just clicking on the bookmark that I created in
step 3:

1) Places -> chr1s on 192.168.0.1
2) Authenticate

Nautilus now opens up a window at the location on the server which I
specified (sftp://192.168.0.1/home/chr1s), which is exactly what I
expect.

So, I'm still not sure I understand the problem you're having, or how to
reproduce it. Note that if you don't specify a folder name whan you
initially connect, it will connect to the root of the remote servers
filesystem
