That happens for me, too. I have narrowed it down to the Animations plugin. In a console I get this error:
The program 'thunderbird-bin' received an X Window System error. This probably reflects a bug in the program. The error was 'BadWindow (invalid Window parameter)'. If Animations are off it starts fine even with Compiz enabled. However, if the Regex Matching plugin is enabled Thunderbird loses its window decorations and just has the menubar at the top (the line with File, Edit, View, etc). I have had to disable these so I can use Thunderbird.
