Most likely this is just the size firefox remembered from your
previous firefox 2 install. if you ever resize a dialog firefox will
try to remember that as a "custom setting". so maybe thats what you
are seeing. removing XUL.mfasl in your profile before starting firefox
might help your particular case. if not try to remove localstore.rdf.
rembember to backup your $HOME/.mozilla before doing any kind of
tweakage i ask for above.
