Clean install of ubuntu hardy (plus updates) on lenovo core duo /intel graphics box. citrix (latest english client) in seamless mode has the same problem when using compiz cube OR switching desktops. This occurs whether advanced effects + cube are enabled, or just "normal" effects and no cube switching from one desktop to another. With compiz off, using metacity only the citrix seamless windows do not disappear.
Running citrix applications "non-seamless" seems to be a work around, but this is NOT an option for these work machines.
