I experienced the same problem with gnome-settings-daemon using Xvnc (vnc4server 4.1.1+xorg1.0) with Ubuntu 8.04 desktop (all updates as at 15 June 2008). I found that disabling just the keyboard plug-in for gnome-settings-daemon, and logging in again, gave immediate relief.
For the other dimwits like me, you can stop searching for the '/apps/gnome_settings_daemon/plugins/keyboard' folder in the file system now. People are referring to a tree of settings that you can change using the 'gconf-editor' application.
