Doesn't seem to be an extension problem.  I wiped ~/.mozilla/firefox and
started fresh when I first started working on this and it was still
happening with a default firefox directory.  So it definitely doesn't
seem to have anything to do with extensions, unless I'm missing
something.  Seems to be more of a gnome problem.  The X button doesn't
send firefox the proper "do this stuff then cleanly exit" that firefox
is looking for in order to start session-saver normally on next load.
Because the built-in quit works, X button does not.  Same behavior for
me whether I've got compiz enabled or disabled, old firefox directory or
fresh firefox directory, extensions or no extensions.
