I have tested this on some LTSP servers I manage and never was able to
reproduce.
Are you sure you never started "ica" as root or something similar ?
"ica" had to be run as root to create that entry in .config so it suggests you
started some gnome components as root that triggered the xdg-autostart and
started ica as root.
Have you been able to reproduce that behavior with another user ? (add it to
the system, logout of your current one, login with the new one and check the
permissions) ?
