In my case, adding "setxkbmap" to Gnome session startup solved issue completely, including keyboard switching and Gnome panel indicator/switching - I am not aware of any remaining problems. However, same didn't work in Frantisek's case, hence my comment on "randomness" of this issue - same solution might or might not work on different computers.
