I did what Reinhard suggested and tried the backported packages from the 
motumedia PPA (on Hardy, amd64).
For some files that produced the same behaviour as described (here and in the 
report referenced by Javisan) there are now no more error messages / segfaults. 
Instead ffmpeg reports: 

Unsupported codec (id=86018) for input stream #0.0

The audio format is recognized as: mp4a / 0x6134706D, 44100 Hz, stereo
