I've had this problem since the first time I tried playing back mkv files with vlc and this was about 3 years ago on windows. Also, playing back mkv files is not as smooth with vlc as with other players like mplayer or any windows player I tried, but this is probably another story. Nothing changed since then. I can tell it's not related to the codec but to the container. I think it's about time for VLC to have proper support for matroska.
