I was installing libdvdcss using these instructions...

at some point in this, it said it couldn't install raop-play, and stopped the 
installation.
(this was probably because I had already installed raop-play previously)

Then the Update Manager icon on the top right icon bar turned to a stop sign 
(white bar on red circle), so I clicked it, and it said a partial installation 
had happened, and would I like it to clean up. Said yes.
Then it said would I like it to delete the things it had cleaned up... said yes 
(probably my big mistake, but seemed reasonable at the time!). 
It then chugged away for several minutes (was getting a bit suspicious).

When it finally completed, Lotus Notes had been uninstalled (that had
been installed somewhat manually), and the Applications menu just gave
the few little white pixels in the left corner that happens when there's
no applications menu.

I have attached the ~/.config/menus/applications.menu and the
/etc/xdg/applications.menu that I was left with after this.

I read somewhere that deleting ~/.config/menus/applications.menu makes
System->Preferences->Main Menu (alacarte) create a new one, so I tried
that, but it did nothing..
