I've attached a document showing the problem more clearly. The font for which you can see the problem in this document is 'Nazli' font that is available after installing the package 'ttf-farsiweb' (This package includes some standard Persian fonts).
Of course the problem is there for other fonts from this package and other fonts too, and this is not a font problem.
