The bug report is valid from a user perspective. This is, however, due to a design choice of KDE. The changes made are saved to '~/.config/menus/applications-kmenuedit.menu', and reinstalling a package can have no control over this.

The best option (from a user perspective) would probably be for 'kmenuedit' to have a separate tickbox for "Hide this menu entry".
