Same problem with my "Western Digital passeport":

When I unmount it, it doesn't stop spinning. I have to stop it manually:
grep -H Western /sys/bus/usb/devices/usb?/?-?/manufacturer
to find the good usb port,
cd /sys/bus/usb/devices/usbX/X-Y/power
to do in the good directory (X and Y are given by the grep) and finally
sudo sh -c 'echo "suspend" > level'
to shut it down.
