I think I have the same issue, let me expose mine.

I have a laptop, which is my "primary" screen and an external screen
connected to my VGA output, which is my "secondary" screen. I want to
make that secondary screen "ABOVE" my laptop screen. Fine, I've been
able to manage this through the "nvidia-settings" application by
enabling TwinView and setting my "secondary" screen as "ABOVE".

When I open an application, say firefox, in my primary screen (laptop)
and maximize firefox, the title bar of firefox overlaps with the top-
panel bar (which holds "Applications", "Paces" and "System") and goes
under it. So firefox's title bar is hidden and we can't access the top-
right buttons of the window. Note that it doesn't overlap with the
bottom-panel (which shows the opened applications)

Please find attached a screenshot of my NVIDIA settings and a screen
shot of my whole desktop with firefox maximized.
