Ubuntu GNOME should boot fine in UEFI mode, from the error message you posted, 
I would guess that you have wiped the recovery partition but its
still registered in the EFI shell thus confusing the boot manager.

Either way I don't possibly see how UEFI/legacy BIOS Setting could affect your 
sound card/microphone.

Audacity potentially uses ALSA directly by default, rather than using 
pulseaudio like the majority of desktop apps would be using. You could try
recording a sample with 'parec' and see if that exhibits the problem.

Most likely this is a bug in the kernel drivers, so it would also be worth 
testing with a kernel that worked previously (3.16 or so), if that
solves the issue then it might be worth doing a kernel bisect. However first 
you should be filing a bug for this.
