Sorry for the late reply. Indeed, it's owing to changes brought in by
upstart. Go to /etc/event.d and you will find files called tty1, tty2,
..., tty6.
Open the file corresponding to the tty you don't want to start and
comment out a line which looks like -

start on runlevel-2
start on runlevel-3

I am assuming you don't want those tty's on runlevel 2 & 3.
I think that should work.
