I've done some initial work on this:
* I removed the existing command-line and security chapters.
* I've added an 'Advanced Topics' chapter.
* I took the intro to command line, file system, and security chapter text
verbatim and added it to the advanced topics chapter.
* I updated references to the command line and security chapters to point to
the advanced topics chapter.
Some of the text may need to be rewritten to improve flow. For
instance, there's an abrupt change from the command line and file system
sections to the security sections.

Bug description:
Chapter 6 and chapter 7 combined into "Advanced Topics" chapter. All of the
terminal sections should be removed, except the introduction to the terminal
and the file system structure text.
