I just wanted to let everyone know that there was a message thread on the Tex Live Users Group about xindy not working right. Apparently in their latest update (available within a couple of days), it's fixed. If you have the TexLive installation, you can use tlmgr tool to update it. If you got TexLive through the ubuntu repository, I'm not sure what to tell you (as the person who replied to me had no idea either).
