I suppose you may have problems if you're doing something extremely strange, like a 32bit install with a 64bit kernel + a 64bit X server.
Is this the cause of a problem for you? It's the first I've heard of problems with Compiz on 64bit Ubuntu, and I use it. If there is a problem, a bug on launchpad.net is the best place to describe it.
