I don't think that will be an issue. Scopes interaction is very simplistic. If you need to provide any deeper interaction beyond just searching some data to look at, you're almost certainly going to have to provide an app (or you're going to rely on the browser working with your site, and a webapp will provide a better experience there anyway), and so I think it will be more expected than surprising.
