Thanks for filing this bug in Ubuntu.
I tried installing python3-jwt in a fresh non-updated xenial container,
and then upgraded it to what is available in updates, but couldn't
reproduce your problem.
If this is still happening for you, please try the following commands:
sudo apt update
sudo apt install --reinstall python3-jwt
I'll mark this bug as incomplete for now.
