With compiz enabled, blender will only work full-screen mode, which some people have been complaining about. IIRC, the compiz team (or perhaps just one person) was working on allowing individual windows to fall back on Metacity. No idea on what the status of that is though. The short term solution is to modify the wrapper script that is already shipped with the debian package to also disable and re-enable compiz when blender is launched.
