This also sounds like the better option to me. Someone who is interested in Studio just for the Publishing workflow may prefer to have just PA and no jack. Being able to switch gears depending on need without knowing too much about what is happening under the GUI could be a help too. Maybe having a standard setup that sets audio up by workflow with an expert mode that gives specifics. Standard mode would give latency in ms rather than 128/2 for example. Expertmode would deal with frames/periods. A warning dialog that indicates connections will have to be remade or that some applications will need to be restarted (rackarak does not deal well with latency changes for example) Meaning "hey, save your work already".
