I highly recommend qjackctl (see http://qjackctl.sourceforge.net/ ) for controlling the jack audio server. If you're running ubuntu studio it should be installed already. It makes starting/stopping/configuring the jack server much easier. Jack never runs on computer startup because it is designed to handle any audio needs from basic to extremely complex. It therfore has a bewildering array of options that take some time to figure out. That being said, qjackctl makes using jack about as painless as using such a complex piece of software can be.
