I get the same thing on my laptop, without playing about much with Compiz effects. Every time I reboot, I have a couple of saved windows/apps opening up as part of the session - a GEdit window and a gnome-terminal, and maybe a Nautilus directory window. Each of these appears 9 times out of 10 with the title bar behind the top panel. Fortunately, I knew about Alt-dragging the windows, so I can move them. But wherever I leave them, they often (always?) reappear behind the panel. I'm running Gutsy with the GNOME desktop, Compiz effects enabled, and it's patched up to last weekend's releases.
