if you copy your home directory (including hidden folders) that should 
have all the bookmarks, as for the addons, it depends how you installed 
them, if you installed them while running firefox as normal user, then 
they should be inluded in your home directory as well. If you use 
evolutiuon as your mail client, backup your accounts by selecting that 
option from evolution (i think it's under File), evolution stores some 
data outside of the homedirectory for security reasons.

I would not copy the whole home directory, as that might also copy with 
it some settings and preferences that might cause all the changes in the 
interface for example to be overriden, and you miss the experience of 
having a nice clean system.
define the set of applications that matter, backup their settings and 
data, and make sure you have everything, I guess you can search for 
where each application stores the files. i am not an expert really, I 
see the benefit of having all your package names, but I think probably 
want to look into copying some config files from /etc (if you have done 
any modifications to anything).

If all you are worried about is the firefox bookmarks, you can select 
bookmarks-> organize bookmarks -> file -> export, and then import them later
