Can you disable hibernation altogether? Have you got a Windows CD - it doesn't need to be Win8, an older version will do - from which you can boot and run `CHKDSK /F` on all the drives? That should leave them clean. Might be worth giving them a defrag, too. Defraggler is quick, thorough and has a freebie eval version. Also, you could use Windows Disk Management to shrink the Windows partition and make room for Ubuntu.
