4 months later I still experience this problem (just upgraded to Maverick last week). As in https://bugs.launchpad.net/ubuntu/+source /emacs-snapshot/+bug/676175 this problem exists only when using dual- head setup. Working with emacs is only possible with one screen or in the terminal (-nw).
