Hi, I've been having this exact problem for quite some time. I was running kubuntu 9.04 and it's as described: after a while, I start getting black windows (menus, dialogs or full applications).
One way to have them back is to use the alt-shift-f12 shortcut to disable compiz. Today I upgraded to the kubuntu 9.10 RC and the problem remains.
