If it makes any difference I am having the same problem with a usb mouse. Ironically it seems to happen at exactly the same time the fan kicks onto high speed on my desktop machine. I have used MS Windows XP and Ubuntu 9.04 on this machine without this problem happening, so this may be related to power management?
