I can replicate this very same problem. Did a distribution upgrade to RC, and now to 10.10 Final after launch and it still persists.
Basically once any Sound output occurs (Rhythmbox or Flash) the left- click stops responding. Oddly enough the Ubuntu sound plays fine on login, so I don't suspect the sound driver.
