I'm using Netbeans 6.9 from the Ubuntu repository.
After some experiments with the expand Button I sometimes don't get the problem 
but sometimes I do. But it's appears only in Fullscreen. And if you drag the 
window to the top panel to get fullscreen its different than with the 
expand-Button. Sometimes the problem is even more weird, sometimes its not 
there.
JFTP and JEdit are showing similar behavior - so now I think its an "Java in 
Gnome-Shell"  issue. Its the same with OpenJDK and sun-java

  netbeans - mouse is not on the right place

Bug description:
  It's kind of difficult to explain in words, therefore i attached a picture: 
If you click on the menu "Help" instead the menu "Team" is shown up. This is 
the same for all menus in netbeans, you always have to put your mouse a little 
bit to the right to acess the menu-items you want to point at. 
  This does not appear on the "Ubuntu Classic" session, only in the Gnome 
Shell, therefore I suppose this bug belongs here and not to netbeans.
