There was a problem a few weeks ago for me that messed up my default
browser settings also - Chrome was set as my default browser, and no
longer said that it was.  It was fixed after a bunch of updates.  Please
try running all updates and see if the issue still exists.

This is probably related to all of the gnome-settings-daemon problems.

  unable to set default browser

Status in Ubuntu Gnome Remix Metapackages:
  Incomplete

Bug description:
  I installed Chromium browser, because I like it much better than Firefox. The 
only problem is that each time I start Chromium, it wants to set itself as 
default browser. If I click to set, the bar disappears, but at the next start 
it comes up again.
  In Preferences, there is a button saying "Make Chromium My Default Browser". 
If I click on it, it just stays active and Firefox stays as the default.
  What to do now?
