Same problem here with Gnome3, latest Netbeans dev version and latest JDK7 (b145) on x86_64.

This is the same for all menus in netbeans, you always have to put your mouse a little bit to the right to acess the menu-items you want to point at. This does not appear on the "Ubuntu Classic" session, only in the Gnome Shell, therefore I suppose this bug belongs here and not to netbeans.
