Nick, quite interesting. Sounds like a general issue with the console view
which is a core eclipse feature integrated into udig.
To verify the problem please try to start Eclipse IDE  and test its
console. An other good point to start: have a look into .log file you can
find in udig workspace subdir .metadata.
