Well, I think this depends, what you mean by integration. I don't know anything about a real integration in Websphere, although it is used there in several cases. Based on this, it should be possible with any other J2EE server as well. The only problem may be the class loading (and yeah, logging may be).
Right now, we are looking into an osgi enablement of uima. This would offer several advantages in this area. One of the biggest advantages would be, that you can than change your annotators, type systems and even UIMA runtime versions on the fly without restarting the whole jvm.
