Actually unbound-control(8) [1] is able to “control” remote unbound instances and even can modify some configuration options (see unbound-control set_option), but you don’t have full control of remote instances by this method.
[1] The unbound-control protocol is defined in doc/control_proto_spec.txt so theoretically you could implement your own controller.
