I'm going to go ahead and mark this as invalid for libertine-scope. The "two icons" issue is caused by ubuntu-app-launch, and the "unclickable" issue is caused by url-dispatcher being unable to comprehend files containing "." (org.gnome.Nautilus.desktop). I've linked the url- dispatcher MP which fixes the "." issue, and the corresponding ubuntu- app-launcher MP has also been linked.
