I think you have two problems: 1) You'll need a development environment to compile faad for the linkstation. You have to check the faad instructions for that, but in my limited experience it will require gcc and make.
2) Even when you've done that there is a bug with convert.conf and apple lossless http://bugs.slimdevices.com/show_bug.cgi?id=2586 So, what about converting the MP4s to FLAC on a windows or apple box somewhere, and storing/streaming that instead?
